What do you do when the gel seems to start breaking the fondant down? Every time I try making a concentrated color with my MMF, my fondant becomes more like play dough and loses its elasticity - and it is full of tiny bubbles.

Dunno if this is worth mentioning...but when I'm making red fondant I use a little (not too much or you get Brown fondant) cocoa powder which has a dual purpose. It helps stop the stickiness a little and also darkens the red. And I find the red colour deepens if its left to mature for 24hrs but that may be the colouring I use.
