If you are using only the candy melt to make the flowers, you have to use oil-based food coloring. Otherwise, you can use the already colored candy melts. If you are making candy clay using candy melts and glucose or corn syrup, then you can add gel of powdered food coloring to your syrup before mixing with the candy melt.
