I want to make some ganache, and only have one bag of semi sweet chocolate chips and one bag of milk chocolate chips ...... can I mix the two ?

The flavor is going to be leaning towards the sweet side...if you don't mind. Be precise in the amount of cream you add... since you are short of chocolate, a little extra cream and you will end up with a creamy soupy chocolatey mess!
