I haven't injected minicupcakes but I do inject ganache into cake balls and they are about the same size (I can't stand cake balls made with cake and frosting mixed up so I use the baby cakes cooker) I use a long thin tip on a pastry bag to inject. here's a helpful website.

They are actually mini cakes (wilton mini wonder mold), not mini cupcakes, so bigger than cupcakes... I would use ganache but it won't go well with coconut. Any other filling flavour suggestions?
