Yes, you can cut them as soon as they come out of the oven, while they are still warm and soft.
You're probably out of luck at this point unless you can drill a round hole in the middle of the window and then slip in a small fine toothed hand saw or maybe a dremmel drill and cut it out that way. You'll probably break the piece trying this, but if you're going to trash it and start over anyway, you have nothing to lose.
