I know that when floral wire is used to suspend objects on a cake that straws are used to hold them in place, right? What's the best way to smooth the area around where the straw puntured the cake and around the wire?

Just add a little more icing or cover with small flowers or leaves

OK, and is it better to insert the wires once at the event or would they survive a short car trip w/o flopping around too much?

I would insert the wires on-site (that's what Duff does!) rather than risking it.....

and if you use coffee stirrer straws -- much easier to disguise.

You can also wrap the wire (several layers) with florist tape (white or clear, food grade safe) and not use straws.
