I have to make some cookies in the shape of flat stanly. I thought I might use the shirt and pants of the fondant cutters but want to make sure when they bake that they bake together as 1 peice. Any suggestions?

how about just using a gingerbread cookie cutter and just cutting the shape of the shirt and pants from that as well? Flat stanley sorta looks like a gingerbread man.
