you can place the fondant on when the cookie is warm still and the fondant will adhere itself. Or you can moisten the fondant with water to adhere to a cold cookie or you can use piping gel.
Basically you can use anything that will make the fondant tacky so that it will stick to the cookie.
I always put mine on warm cookies. Just cut out the fondant shapes while the cookies are in the oven then you'll be ready to go once the cookies are done.
Since I usually bake my cookies one day and decorate on another, I use a bit of corn syrup. I put the syrup in a squeeze bottle (usually used for melted chocolate) and put a little on the cold cookie. Not too much or it squishes out the side . . .

I bake and decorate on separate days as well, usually. Since I add details with royal, I just water some white RI down a bit and paint it on the cookie. I used to paint it on the fondant piece itself, but it starts to break down the fondant unless you are super fast, so I learned to thin it down enough that when it dries, it doesn't show on the cookie where the fondant doesn't cover it. Does that make sense?
