I have made flowers from gumpaste and fondant but what is the real differnce?

In my experience (I use MMF), Gum Paste hardens to hold its shape after drying. Fonadant stays soft, especially if covered air-tight.

Gum paste is better for holding its shape. You can mix half GP and half fondant & get this effect, too.

Both are edible, Gumpaste tastes terrible, MMF a little better.

Also, gumpaste you can roll thinner, and then the flowers look more realistic. Fondant would break on you if you tried that.

over all, gumpaste makes better, more lifelike looking flowers. It rolls thinner and gets harder. I have gum paste roses that I made last summer, and they are so thin and hard, that when my husband knocked into the shelf they were displayed on (yes, I displayed them!), one rose broke like glass.
I don't like fondant roses. They're not as easy to work with as gumpaste.
