Can someone tell me...do you freeze cupcakes with the paper liner still on them or do you remove it before freezing?

With. You do not need to remove the liner before freezing. I put them, completely cooled, into large ziplock bags and store them as flat as possible. Ice while frozen and it keeps the moisture in.
