I am relatively new to this whole cake decorating thing and I am trying to make a two layer cake in a 12" round pan. My question is how should I adjust the baking time for a larger pan? I have only used box cake mixes in the past and only in pans that are 9" or smaller. (Also, because it is a two layer cake I was planning on using two boxes of mix, would that be the best way to ensure that each layer is not super thin?)

Just turn your oven temp down to 325 and bake a little longer.
A 12" round takes more than 1 box of mix per layer.
