Yes, they will. I've had cakes and cupcakes out for 4 or 5 days in the extreme heat and humidity where I live with no problem. The amount of sugar in buttercream and fondant keeps these two substances from going bad. However, you will need to seal in the whole cake surface, or they might start drying out.
You can also brush the top of the cupcake with simple syrup for extra moisture before decorating.

If the entire cupcake surface isn't covered with icing, all you have to do is wrap the box in plastic wrap to keep everything inside moist. If you're using an airtight container, you don't have to do anything.
personally I wouldn't recommend storing cupcakes in an airtight container - sometimes the case comes away from the cake if they are stored this way and the fondant icing goes all sticky.
