You need to let the cake settle after you put the filling in and before you put the fondant on. Then, use a thinner coat of buttercream than you would if you weren't covering it with fondant...a little thicker than a crumb coat.
About how long should I let it settle before covering it with the fondant and is it better to leave the cake at room temp or put it in the fridge for a while?
Will the fondant still stick to the BC after letting it settle for awhile?

I'm not sure how long it takes a cake to settle but I would wait at least a half hour. I have read here before that some bakers place a cake board and then something a little heavy on top (with similar weight to fondant) to help with the settling.
I have seen from FN Challenges that to help the fondant stick, they lightly spray their crusted buttercream before applying the fondant. I have used that trick as well, just a tiny bit of moisture and it works!
you can add a very thin smear of buttercream over your crumb coat after the cake's settled too, to get the fondant to stick.
