Shortbread Cookies And Air Bubbles

I made a batch of shortbread cookies and some of them have airbubbles on the top of them. I popped them with a pin and tried to smooth flat but there is still a little bubble but big enough for it to show up once fondant is on.

Does anyone have any idea why this is happening and what I can do about it please.

I have never had that experience with cookies. However I do find that whatever imperfections I find with my cookies are usually covered once I decorate. Fondant on cookies is different from cakes. I would think the weight of the fondant would weigh down any air bubbles in the cookie.
