Bake your cupcakes at 325 degrees.....cooking slower causes them to rise evenly. When you get them out of the oven take a clean dish cloth and press evenly on each to flatten. This is how I do it and it works beautifully.
I do the same thing. I put a damp cloth over the cc's and I put a cookie sheet over and press on it for 30 seconds to 1 min, so they are all the same size. It works great.
If you are a scratch baker, you can also half the leavening agent used (i.e. baking soda, baking powder) for a flatter top. It won't rise as much.
my cupcakes that I make from scratch only rise a tiny little bit in the center. But nothing that isn't easily covered up! try Serious_Cakes yellow cake mix.. That is what I use and I love it.
