I've used paste colors mixed with a few drops of clear alcohol (vodka, gin), and I've recently used lustre dusts, as well, mixed in the same way. The important thing is to not use water as it will melt the fondant. My understanding is that the alcohol evaporates leaving only the color behind.
If you are adverse to alcohol, you can use lemon extract.
