I am making a tiered cake with silk flowers between the tiers. I will use the separator plates with columns. But.....I really don't want to be able to see the plates. So can I put the cake on covered cake boards..the size of the cake....and then use a plate that is a size smaller than the cake?

Yes. The exception would be if the top tier is too small and separator plates aren't available in that size.
