Sooo my cake is nice and tall, but the top of the box is going to mess the icing all up. Any suggestions so I can give this to the person looking nice yet covered?

I always tape the lid in a half closed position. Sometimes, I cover the opening with heavy plastic wrap that is also taped down.

tape the sides of the box top just before it will touch your cake and then drappe plastic wrap around the open area to cover it

I've had the same problem before, in fact I've stopped buying cake boxes!

I've used a craft knife before to cut a neat square out the lid of the box and my fondant figure peeked out the top. You can actually buy cake box extenders and they are just a piece of card that sit in each corner of your box and the lid stays elevated off your cake. (if that makes sense)
